This is a bit of an ambiguity. A command element failed and rolled up the "attack nearest 3 units" blunder. As it happens two of these were command elements. Ruling was, since this was a command rather than artillery blunder the command bases could not be targeted, and combat elements should be hit. Correct ?

We'd just play that as written - nearest three units, no matter what. It's a rare situation but probably captures the joys of friendly foobars perfectly!

Either way sounds OK.
