In the rules for mobile deployment, it states that the attacking HQs are place on the table edge, at their point of entry, and then the defender deploys his forces.

However, in every scenario where the attackers are using mobile deployment, it states that the defenders should deploy first.

Does this mean they deploy before any attacking HQs are placed on the table edge? Or should it follow the main rule for mobile deployment; attacking HQs are placed and then the defender deploys?

I think it's defender deploys everything THEN the attacking HQs are placed on the table edge. Otherwise it implies that the defender knows where the enemy is about to launch his assualt. We use appropriate looking (not just generic) HQs - hence the Israeli inf bttn would know where the T55s were coming on. The flip of this is that the attackers knows the defenders deployment, but you can put this down to some pre-game recce? Also, try hidden deployment (for both sides). It's fun and really speeds the game up.
